Is there any way of getting portamento between sections of transposed audio?

As in, on an Audio Track? If yes, then no - there's no note or pitch data.

Instead, you could try use a pitch shifting RE or VST - e.g Polar, and bend the incoming audio.
Or, bounce the section out to samples and use portomento on say NN19, NNXT or Mimic.
