Does anyone have any experience using the vst3 Stochas sequencer in R12.vst3 or any other daw? Is this where the midi routing problem comes into play?

Yes, like all VST's that generate MIDI data, they won't work in Reason without a workaround like a MIDI Loopback or something similar. Poohbear shows you how with Kushview Elements.
