I get what you're saying. Any idea why it's confusing the control change messages? I thought those were discreet/separate signals from each other.

MIDI CC may control a device in Reason by many ways: by remapping controls, by locking surface and by selecting current device for master keyboard input. There may be a conflict between them.

Well, using the "proper" CC assignments gets rid of the remote override conflicts, but the analyzer window redraw bug is still there. I'm ok with that compromise since I won't need to have that window open the entire time.
Here's a link to a little thing I threw together to show you what this can do:

1st four bars: bass and kick with no processing
2nd four bars: sidechain compression on bass from kick
3rd four bars: EQ modulation on bass from kick via MIDI loopback
4th four bars: combination of sidchain compression and EQ modulation on bass
5th four bars: sidechain compression on bass from kick (for comparison with the "usual method").
I can hear the difference, to me using both sounds best.
I'm using the LMF to duck at 200 and the HMF to boost at 1k.
Edit: here's a better version with just the bass and drums so you can hear the differences more clearly.

But I would rather create two BPFs (ECF42-based) instead of LMF and HMF, add them to the mix and modulate their level.
I just can't stop thinking about the latency and low throughput of the midi loopback link.

Edit:
There is another way:
1. Create two parallel channels for the bass, one inverted and one with LMF/HMF preset for maximum ducking/boosting.
2. Route these two parallel channels to a new bus and sidechain that bus from the kick, or just sidechain both channels without the bus.
